[UIMA-129] $main_root replacement does not work for components of a merged pear file.

Description

When having a merged pear file, it has the following directory structure

desc
pear1/desc
pear2/desc

the $main_root replacement is only done in the root desc folder but not in pear1/desc or pear2/desc folder. So a merged pear file is not installed correctly
if one of the components (pear1 or pear2) need a $main_root replacement.
