[SPARK-10222] More thoroughly deprecate Bagel in favor of GraphX

Description

It seems like Bagel has had little or no activity since before even Spark 1.0 and is supposed to be superseded by GraphX.

Would it be reasonable to deprecate it for 1.6? and remove it in Spark 2.x? I think it's reasonable enough that I'll assert this as a JIRA, but obviously open to discussion.
