[LUCENE-3947] fix rat-sources task to work with tools/ directories

Description

Currently it fails for lucene/tools (should work though, as its a proper module),
because it has no tests. we should just not error in this case.

Additionally it doesnt look for stuff under src/tools/java (analyzers, kuromoji, icu)
We should check those too.
