[FLINK-34072] Use JAVA_RUN in shell scripts

Description

We should call JAVA_RUN in all cases when we launch java command, otherwise we might be able to run the java if JAVA_HOME is not set.

such as:

flink-1.19-SNAPSHOT-bin/flink-1.19-SNAPSHOT/bin/config.sh: line 339: > 17 : syntax error: operand expected (error token is "> 17 ")
