When trying to deploy the WAR file for Cognos TM1 I am getting this error:

FAIL: Nonce mismatch. Command "/upload" was ignored.

This problem is only on Tomcat 7

Deployment through the manager application works for me.

Looks like you are tripping over the CSRF protection. The users list is the place to seek help.
