In my script I keep getting the following error message:

Position
WARNUNG: Replacing GU in slot 0. Some content may not be painted.

When removing any one of three calls to an xsl:template, the warning is not 
displayed any more. 

When removing an xsl:if within one of the called templates, the warning also 
disappears.

The pdf output looks correct to me.

That's a regression from 0.93 to 0.94 that has been fixed in FOP Trunk. I think
you can safely ignore the warning as long as your work with 0.94. The warning
messages are clearly wrong and the FO produced by your stylesheet is just fine.

batch transition pre-FOP1.0 resolved+fixed bugs to closed+fixed
