The paget http://velocity.apache.org/texen/releases/texen-1.0/index.html has <links> as shown:

$files This contains the an instance of a <FileUtil> object.

http://velocity.apache.org/texen/releases/texen-1.0/api/org/apache/texen/util/FileUtil.html - not present

$properties This contains the an instance of a <PropertiesUtil> object.

http://velocity.apache.org/texen/releases/texen-1.0/api/org/apache/texen/util/PropertiesUtil.html - not present

These should be:
http://velocity.apache.org/texen/releases/texen-1.0/apidocs/org/apache/texen/util/FileUtil.html
and
http://velocity.apache.org/texen/releases/texen-1.0/apidocs/org/apache/texen/util/PropertiesUtil.html

i.e. change api to apidocs in index.xml

The same applies to the links on the page:
