[OAK-5154] Checkpoints should only be migrated if no custom paths are defined

Description

When running a tar -> tar sidegrade, the oak-upgrade tool migrates the checkpoints as well. However, this should only happen for the full migration, eg. without --{include,merge,exclude}-paths options.
