Shortly:

It seems that it is starting since version 5.4, but more used version 5.6.4 and 6.0.1 to occure issue with clean task that leads to failure, but build directory is deleted and it is possibly needed to do N-times "clean task" for each possible subproject that you have.

It has been reported also on Gradle, but it seems that happen only from Netbeans IDE, not via command line as gradlew.
