      In one scenario we were not able to stop master:
      [sjc1-qa-certiq1.sjc1:hadoop 26512]stop-hbase.sh
      stopping master...................

        Looks like the root scanner didn't get the message that it should stop (via the AtomicBoolean "stop"). This also reminds me of HBASE-2528, but in this case all the threads are daemonized (except maybe for Thread-11?).
