I've used the command line FOP to generate the output PDF. The desired chinese 
characters are generated correctly, however, when I write a java class to 
generate the PDF, the chinese characters either do not appear or appear as 
symbols/square boxes.

Is there something I need to set when using the APIs?

Have you provide your user config file to FOP in the java class? What are FOP
debug messages. Anyway if it works in the command line that means that your
embedding code is wrong. See http://xml.apache.org/fop/embedding.html for info
about how to embed FOP.
