I run Jetspeed on Jonas 4.1.4

After the jetspeed compilation and the "maven quickStart", I start Jonas. Jetspeed deployed and copy all the portlet applications in the Jonas's webapp repository. But the portlet application don't deploy, I have to hot deploy all portlet applications. This operation is only needed the first time that Jetspeed deployed on Jonas, after, it's work fine.

With the new deployment model recently implemented in Jetspeed-2, the actual deployment of a Portlet Application WAR is now the responsibility of the Application Server, not Jetspeed anymore.
AFAIK, Jonas can be configured to hotdeploy war files so you should be able to resolve this now yourself.
