[HIVE-1366] inputFileFormat error if the merge job takes a different input file format than the default output file format

Description

If the input file format is say SequenceFileFormat and the default fileformat is RCFile. the merge job after the MR job assumes the input format is SequenceFile format rather than RCFile. This is probably introduced in HIVE-1357.
